Select the merged pepxml file

IsoQuant will search the default pepxml file in th e same folder. The default pepxml file has the same basic file name with .ms1 file. For example, your ms1 file name is double_label_0519.ms1 , then the default pepxml file is double_label_0519.pep.xml .

  1. IsoQuant will search the default pepxml file in the same folder. The default pepxml file has the same basic file name with .ms1 file. For example, your ms1 file name is double_label_0519.ms1, then the default pepxml file is double_label_0519.pep.xml. You need select your own pepxml file, if pepxml file name is different from the default one, especially, a merged pepxml file from different search engines is used.

  2. Select the merged pepxml file

  3. If multiple raw files are used, the default pepxml files have the same base name with the ms1 files in the same folder. Please select your own pepxml file, if the pepxml file is a single merged pepxml file for multiple raw files.
